For access to Ginza, I'd recommend The Peninsula. For access to Shibuya, I'd recommend the Cerulean Tower Tokyu or the Excel Tokyu. For Shinjuku, the Century Southern Tower is my new favorite. Brilliant location. Shinjuku station is right opposite the hotel... take the Southern Terrace Exit. Used the Narita Express to and from the Airport.... drops you right at Shinjuku station... very convient. We stayed here for 4 nights, the hotel is in a great location and the rooms all start above the 20th floor which ensures a great view.
