I found their concierge to be nothing less that perfect. They are so helpful and I'm sure will explain to you the procedure for late check in.

Furthermore, although I did not go to Haneda, it is much more likely you will get a train to Shinjuku station. (the train system is perfect in Japan).
Look on Hyperdia to find train type, and times. There will be a giant train station near the airport, and Shinjuku is an enormous station. It will be easy to get the train.
When you are exiting the Shinjuku station, look for the EAST EXIT. (not the central east). this is the closest exit to Shinjuku Prince Hotel. When you exit the station from this east exit, look to your left, and see a tall building in the distance with a DOG on the top. Head in this direction. As you get closer you will see the big dark brown tall thin Shinjuku Prince building nearby. (If you look at google maps streetview, you'll see what I mean.).
