Crocodile Bay arranged for a driver to take me to and from San Jose for a visit earlier this month. It took about 5 to 5 1/2 hours, plus any stopping time, going along the coastal route. On my way down to the resort, we stopped -- at my request -- a number of times to take photographs, so we had at least an hour of stopping time. It was a scenic and interesting drive.
There is also a route that goes more through the mountains. Supposed to be very pretty and I am told takes about an hour longer.
Traffic and road construction varies and could add to the time in some cases (it was not a problem for me), which could matter if you are going from Crocodile Bay back to catch a flight in San Jose on the same day.
As others have noted, you can also take a short flight on a small plane from San Jose to Puerto Jimenez.

We went in February experienced the dry season, warm to some people comfortable to me. Our return trip was Oct. 18 2017, everything was lush and green, cool with burst of humidity. October is a slow month there was just 5 of us at the resort. The staff treated us like we were family. In my conversation with Ms. Olympia, November is the beginning of the season for them. While we did have some rain it was always in the late afternoon or through the night all clear for the next morning.
