We have just spent an idyllic week in Paxos staying at the Margarita Apartments, near the village of Bogdanatika, 10 mins by car from the capital Gaios. We stayed at the Margarita Apartments with Ionian and Aegian Holidays. Everything was arranged perfectly although there is some waiting around for the hydrofoil/return flights.
