Direct ferries operate daily in the tourist season May-Oct.
Seajets and/or Hellenic Seaways are the companies with direct catamarans, if you are trying to book too soon they won't be loaded in the system, so just wait 'til < 2 months before. If you are going outside of hi-season, it is not necesasry to book.
Additionally you can go by changing ferries on Paros.

So is there daily ferries from Naxos to Santorini in September? It's difficult to plan hotel accommodations when there isn't a confirmed ferry schedule.
Hippie - would you suggest buying your tickets the day of.. or in advance the first day we are in Greece?
Last year the Mykonos to Naxos connection was provided by Super Jet, Highspeed 2 and Highspeed 3. The schedule for Super Jet has already been published for the summer and it is working an entirely different route this year. The schedules for Highspeed 2 and Highspeed 3 have been published until 15th June and for some days in October. So it looks as though there won't be a direct Mykonos to Naxos connection until at least 15th June, if there is one at all. If there is no direct connection it will be necessary to change at Paros.
I just buy ferry tickets the day before I travel in the islands, though if it's important to get to Piraeus or an 'airport' island somewhere for a flight back home then I buy the tickets for the last leg maybe a few days earlier.
Hi all - glad to read this post - I am either going to base myself in Naxos and plan day trips to Mykonos and Santorini and would like to visit Paros. I have just been looking at the cost of day trips and they seem very expensive - average 50E each x 2 for me and my daughter - is this the same for the ferries you mention?
