I recently stayed at Tokunaga Hotspring in Yufuin- It was really great, very cheap only 3600/pp yen per night and has your own hot spring and is right near the base of Mount YUFU and very close to shops and restaurants. Staff are very friendly, have limited english but try very had to help you out.
their website is below. Would highly recommend. they don't do meals but the local shop and restaurants are very close. Give them a go and you won't be disappointed

-The place that small hot springs are collected-
All the hot springs are decorated by their own way. Some springs are inside the cave, another springs are outside in the open air, The fun things were that we ate the eggs steamed in hot springs. We recommend to go there for people who likes hot springs

Great value - very relaxing . an hour is probably too long!! We didnt try the public ones but heard they were grreat too.

The town gets very crowded during weekends and public holiday. What's more - some parts of the town have no Japanese atmosphere at all - you feel like to be in Alps in Europe (Austria, Germany)

Yufuin in only about 23 km or 14 miles east of Beppu (reported by many western tour books as the onsen king of Japan). After experiencing onsen in Hakone, Takayama, Matsumoto, Nyuto, and Naruko areas in the past 12 years, Beppu in my books is a lot like Waikiki in Hawaii, highly commercialized and lacks atmosphere. The jigokus (sulfur pits) in Beppu are also mudane.

If you really want to enjoy the Japanese onsen experience, would highly recommend traveling the extra distance to Yufuin. (After staying in Yufuin in Sep 2011, my family also visited Kurokawa onsen for two nights by car. Kurokawa onsen is difficult to get to but well worth the efforts. Many in Japan rates Kurokawa onsen as number one. My family all agree with this assessment.)
